Another thought or two to keep you busy:

if you have another, slow, drive, pop that on the ide chain as well. Switch
master & slave around as well. Or, if you only have the one drive to play
with, try it as master or slave on its own on the chain.

Also, if the drive has SMART, you may be able to get some information from
that?

And... try booting the system into single user mode. Remount as much as
possible as read-only. Do lots of big reads from the drive, see if that
causes the problems. Then remount as read-write and see if anything happens
when doing lots of writes :)
